Driveline clunk

I have a 2013 V6 convertible, Auto trans, with 3.73's, CAI and Bama Tune. Since installing an Axle Exchange aluminum driveshaft I have a very bad clunk when putting into gear and when it downshifts from 2nd to 1st. It has become more than just annoying, I am concerned there is a problem or it is going to turn into a problem down the road. I called The Axle Exchange and was told #1: the hollow aluminum DS will resinate any driveline sounds, and #2: that there is a known problem with these transmissions and I should get it checked.
Has anyone else experienced this or any suggestions?

IIRC the trans is the TR6060 6-speed, correct? I think thats a pretty stout transmission overall, but anything can fail. Are you lowered? A lowered car may need the pinion angle adjusted so the u-joints dont bind. Did they give you the correct length DS? Also check your control arms, are any bushings worn, or anything loose?

Not lowered and everything seems to check out ok.
