Are your back windows up when this happens?
On my '06 vert, the backs had to be up before the fronts would close properly.

Try recalibrating them.

Try what stupidgenius36 said,,, Don't know if its the same but i re-calibrated mine today because it wouldn't automatically go up when i shut the door. (1/4 inch gap) So i got out and raised it all the way and tried to shut it but It was to high and wouldn't close. To fix mine (or re-calibrate) I lowered the window all the way down and held the button down an additional 2-3 seconds, let go of the button and raised the window up all the way and held the button 2-3 seconds after it was all the way up. And it works fine now. ( I did just replace the battery, So that may have played a role as to why i had to re-calibrate?)

Thanks

Thanks all, my battery did die, that must have been the culprit. Will re-calibrate.

**** these forums rock. BTW I have now had a Paxton/Vortech Charger in my car for almost 5 years (the highest output) and it kicks *** still. I'll do a write up about it's durability and performance soon.

Thanks again all!

Well I can't seem to re-calibrate the window. If the door is closed it rolls all the way up then as soon as it hits the top it rolls down 90% of the way (almost like instead of a quarter inch, it goes most of the way down....every time.) I can't re-calibrate because the window won't stay up for me to keep the button down for 3 seconds....still trying.....

Are you possibly doing it with the door open? The doors have to be closed, or they'll bounce back.

How was your problem resolved? My drivers side window goes up, then when it is all the way up it comes down about 3/4 of the way. I cannot complete the calibration as before when I replaced the battery.

if you eve

My battery died and seems that I'm having same issue when the window gets to the top it goes right back down all the way until about a quarter glass is left. Weirdest thing and I try to recalibrate but when it gets to top you keep holding it just goes right back down. Ugh so frustrating

I was having the same issue with my window. All I had to do was push down the rubber track on top of the door near the mirror, it sometimes rises out of place then pinches the window. If you look at it quickly you may not even notice this happens, my dealer didn't catch it. This seems to work for me. I just have to remember it about once a year when it happens. No witch doctor involved.

Did you ever figure out what was the cause of the problem. My 07 gt is doing the same.

If the recalibrating method doesn't work? Then disconnect your battery and then reconnect approx. after 10-20 min... This should reset your vehicle's ECM and resolve the door window issues.

What’s happening on my 07 gt is the Passenger side window is working properly. The driver side is functioning as follows: With the ignition on or the car running pulling the switch to operate automatically as soon as the window reaches the fully closed position, in one continuous motion it rolls itself immediately back down 3/4 of the way open, then stops. Holding the switch in the manual closing position I can get it to close all the way by stopping when I get real close(about where the window rolls down normally when you open the door) and pulling the switch in short bursts. Yet as soon as I get out and shut the car door it rolls itself back down 3/4 of the way open.

Sorry so lengthy

When I get home I’ll give it a whirl! . It seems unlikely to me considering the passenger side is working fine but hey 🤷🏻‍♂️ , it’s def worth a try. Thanks

Or try this. Easier if you have 2 people.
Reset the window completely.
As the window is going down pull the fuse that's under the hood. Worked for me when the window reset trick didn't work.
